My 2000 hayabusa is now found a way to not fire on all cylinders. I just replaced the fuel system the cam Chain and it idles and runs on the stand but when it hits the street it loses 2 cylinders I changed the ECU to a New 2000 ecu. :surprise::surprise::surprise::surprise:

could this be a timming issue. Under load and acceleration the timming may be advanced/retarted enough to cause it not to fire maybe.
??? Hope you find your solution quickly and get ridin soon

Very good chance the cam was not set in the correct position!

Pull the plugs out and take some pics, Post them up, it will give us an indication of whats going on inside.

Try some new ignition coils first.
Bad coils could cuase the coil drivers inside the ecu to go into thermal shutdown.
Also try putting the bike in dealer mode and see if any codes are displayed in cluster.
