I see threads about the bazzaz and power commander and it got me wondering about them because I've never used one. From what I gather these are inline units that I'm guessing probably change signals coming from the computer to the injectors or whatever hardware to be able to control it. That was the way they used to do it on cars a long time ago.

Can these motorcycle computers be flashed instead? If so why are the inline tuners so popular?

I'm new to these fuel injected bikes but am familiar with ECU flashing on cars. The hand held tuner I had allowed me to adjust timing, fuel, rev limit, turn on and off different features and flash those changes directly to the ECU.

They are still working on some of the hacking to use all of the ECU flash features on the Gen-II. The Gen-I has been cracked for some time. As far as I know they have cracked the Gen-II but haven't done a lot of testing so the learning curve is progressing very slow but you are welcome to read up....
